چکیده

Recently, haplotype-based association studies have become popular for detecting disease-related or drug-response-associated genes. In these studies, it has been gradually recognized that a haplotype block structure is important. A rational and automatic method for identifying the haplotype block structure from SNP data has been desirable. We have developed a new method by using an ancestor-derived model and the minimum-description-length principle. The proposed method was applied to real data in TAP2 gene in which a recombination hotspot was previously reported in human sperm data. The proposed method could identify an appropriate haplotype block structure, although existing methods failed. The performance of the proposed method was also investigated in simulation study. The proposed method presented a better performance in real data analysis and simulation study than existing methods. The proposed method was powerful from the viewpoint of hotspot sensitivity and robust to mutation except the edge of a sequence.

Haplotype Block Partitioning and tagSNP Selection under the Perfect Phylogeny Model

Single Nucleotide Polymorphisms (SNPs) are the most usual form of polymorphism in human genome.Analyses of genetic variations have revealed that individual genomes share common SNP-haplotypes. Theparticular pattern of these common variations forms a block-like structure on human genome. In this work,we develop a new method based on the Perfect Phylogeny Model to identify haplo...

Efficient Haplotype Block Partitioning and Tag SNP Selection Algorithms under Various Constraints

Patterns of linkage disequilibrium plays a central role in genome-wide association studies aimed at identifying genetic variation responsible for common human diseases. These patterns in human chromosomes show a block-like structure, and regions of high linkage disequilibrium are called haplotype blocks. A small subset of SNPs, called tag SNPs, is sufficient to capture the haplotype patterns in...

Haplotype Structure

This chapter consists of five parts. In the first part, we provide definitions for important terms and concepts used in studies of population haplotype structures. In the second part, we introduce the user to valuable publicly available genotype/haplotype databases, such as databases generated by the International HapMap Project. In the third part, we provide concise guides to the user on how t...

Joint Discovery of Haplotype Blocks and Complex Trait Associations from SNP Sequences

Haplotypes, the global patterns of DNA sequence variation, have important implications for identifying complex traits. Recently, blocks of limited haplotype diversity have been discovered in human chromosomes, intensifying the research on modelling the block structure as well as the transitions or co-occurrence of the alleles in these blocks as a way to compress the variability and infer the as...

Relaxing Haplotype Block Models for Association Testing

The arrival of publicly available genome-wide variation data is creating new opportunities for reconciling model-based methods for associating genotypes and phenotypes with the complexities of real genome data. Such data is particularly valuable for testing the utility of models of conserved haplotype structure to association studies. While there is much interest in "haplotype block" models tha...
